So is Lucrecia dead? Or is she just confined in that crystal in the cave?

Also, doesn't Lucrecia have Jenova cells inside her too? That would mean Jenova cell still exist right?

Yes Lucrecia is still alive. Yes, she has Jenova cells in her. Jenova cells will exist as long as there is at least one soldier or ex-soldier alive.

All Jenova cells were to believe destroyed in Advent Children by that rain of water. SOLDIERS, I believe were the same, meaning they had Geostigma too and they were cured after the rain.

So Jenova cells are gone after AC, but I remember while playing DOC Lucrecia might still be alive and she is the only one left with Jenova cells, seeing that how all were destroyed in AC.

Geostigma is gone...the manifestial 'disease' caused by the body reacting violently to Jenova's cells. That does not necissarily mean Jenova cells are all destroyed. It is said that the Deep Ground Soldiers pocess Jenova's cells, that Lucrecia has them, and of course that they may still exist in the lifestream itself. Not everywhere i nthe world was exposed to the 'great gospel'.

As for Lucrecia being frozen in that crystal, it seems obvious to me that the crystal is located in the same place Lucrecia could be encountered by Vincent on Disc 2 and from where he could get his ultimate limit break and weapon from on Disc 3. It would seem she may have sealed herself there...perhaps as a penance.

I dunno, not that far in the game yet.
