| I know for Final Fantasy VIII they used the program Maya, but I am not sure if they used it for all the other ones.
EDIT: Just found another article of some interest, apparently they used some program called Houdini to create it. I haven't used it but I quite liked Maya, the only problem is it can cost up to $10,000+ (unless you can find a torrent which is Illegal  ):
