I'd have to go with Rydia. She was the best character in battle, with her Black Magic and her Summon abilities (and White Magic, for a little while). She also had an interesting background, and was prettymuch the only character whose childhood you learned about. Kain is second, but to me, Rydia's more interesting and more useful.
