That shadow you see is actually Leviathan himself. Once you have the airship Invincible, you can fly over the mountains in front of the lake on the floating continent and canoe out onto the lake. Canoe around for a moment, and you will discover the opening into a secret cave. Leviathan is at the bottom, but I do believe that he is only battle-able if you have an evoker or summoner in your party. After obtaining Leviathan, the shadow in the lake disappears.
